The last real time we saw the Phoenix in an X-Men film was when Wolverine killed Jean Gray in X-men: The Last Stand as she could no longer her true power. It appears now than a working title of an upcoming X-Men film, subtitled Supernova, may change that.
Ever since The New Mutants was revealed late last year, we started seeing appearances of the title Supernova. At first, it was believed that this was the working title for New Mutants, but then they appeared separately indicating they were two distinct films. Thanks to Production Weekly, the working title for the film was revealed in Dark Phoenix. The title of Supernova goes together with Dark Phoenix due to the type and extent of her powers, so it seems like we'll finally be getting the standalone story that we've wanted for so long.
In the comics, the Dark Phoenix Saga took place after she was corrupted by the Dark Phoenix Force, which was a cosmic space entity. The X-Men were forced to go to space and fight for Jean's life, which ended with her sacrificing herself to avoid be taken over again and save the universe. The Phoenix was also teased in X-Men: Apocalypse as well so it seems that it is pretty much a lock at this point.
